So you're theme uses Custom Post Types and you're not sure what to do with them. Here are some resources.

Example
On this site I have a custom post type for individual food items.
Each food is then also assigned to various custom taxonomies so that they can be displayed in taxonomy archives.

If you are building a WordPress site, you'll find it is handy to put it in a subdirectory rather than the root, esp if you already have an old site at the root.

When you are ready to go live you should not to move your files to the root level. You simply change the site url in the admin panel, then copy index.php from your subdirectory to the root. Then edit the copy in the root to show the path to your subdirectory. Full instructions at the link under "Using a pre-existing subdirectory install"
