Russ, I posted this earlier but it never appeared
Russ my experience is only with GIT but there are a couple of things :

1) in GIT most people end up with the GIT folder / database within the ODP. this leads to recursion of the GIT control for want of a better word. We now create a "notes" folder that sits alongside the Git folder and the Git folder is outside of the ODP - like this - https://bitbucket.org/seancull/opentf-xpages-document-wiki/src  The Git folder inside the ODP causes all sorts of issues, I am not sure if Mercurial works in a similar way

2) DDE / Package Explorer has some filters that mean that things starting with a "dot" disappear from the ODP. This affected all our core views and forms that we put into the start of every new application. I disable this feature as shown here => http://public.focul.net/public/sc/wiki.nsf/dx/Design_Elements_starting_with_a_dot_are_lost  I have sometimes wondered why the .classpath is unaffected but have never had the time to explore it properly.

As to SourceTree being the cause of the problem it is possible but I tend to think of it as pretty dumb and just reflecting what is in the ODP.

Just clutching at straws but something to think about. Been there and know how it feels.
