Currently, Twitch probably uses RTP or RTSP to stream video and it will be streamed in a particular codec, probably MPEG4 currently. This is relatively well supported by Adobe Flash Player, regardless of browser, however, the capabilities of video with HTML 5 are browser dependant. Currently, there are 3 major video codecs and 2 major audio codecs supported by browsers. H.264/AAC is supported by Safari and Chrome, Theora/Vorbis is supported by Chrome and Firefox and VP8/Vorbis which is also supported by Chrome and Firefox. Off the top of my head I don't know what IE or Edge support. The other difficulty is determining weather or not browsers support RTP or RTSP, which is much easier for the Twitch servers to distribute to computers. Most browsers do not and are only likely to support video delivered over HTTP, which puts a higher demand on twitch servers.

In short, there needs to be a lot of testing to figure out what best combinations of video streaming technologies need to be implemented to stream live video the wide variety of commonly used browsers as well as how to implement this with minimal impact on twitch servers, as well as scaling up server infrastructure to accommodate. Due to the divided support for video types, multiple combinations of video/audio codecs and possibly even streaming methods may need to be implemented simultaneously.

In contrast, changing the video control elements is incredibly easy and requires a few modifications to webpage templates and the flash player object used to play videos as the HTML and JavaScript for the media controls is far more standardised in it support and is using better supported HTML4 code. (The media controls are not likely to use any features new to HTML5 anyway.)
