People are going to refuse to use it now because of Google flagging it. Same as when people report hacked programs for "being a virus" because their Antivirus flagged it. Same idea. 
If you don't know how a root app bypasses security you shouldn't use it.

Eli. I used tr to root my Nexus 7 2013 w/ 4.4.3, upgraded it to Android L, and now I'm getting the same "this device is not supported" alert when trying to reroot. Any suggestions?
+Jared Pavan I couldn't find a way to update my SuperUser binary on my Nexus 5 so I unrooted then re-rooted using CF-AutoRoot now I'm fully rooted no SuperUser problems

So far not working on Xperia Z 4.4.4, you need a kernal before the 3rd of June for this to work.
Towelroot does not work on my Note 3 after upgrading to 4.4.4; it worked fine on 4.4.2. In addition, I was unable to OTA update to 4.4.4 from 4.4.2 on my towelrooted device until I reverted to factory settings. :( I couldn't even update after "unrooting" through SuperSU first. I'm not sure if the OTA update didn't work because of root, because I changed platform.xml (for the sd card fix) or because I changed something else I'm not aware of or forgot about. Reverting platform.xml AND removing root via SuperSU didn't work either, though I didn't try changing date/time created of the platform.xml file when I reverted it.

Moral of this long story, just be aware of what you may be getting yourself into if you towelroot, SD FIX and want to OTA upgrade later.

Sean, my situation is similar yo yours, in that I used towelroot to root my Note 3, but I would like to have the 4.4.4 update to my phone. Could you please detail the steps that you used to make the update work on your phone? Thanks so much!!!!
I initially tried to reset to factory defaults on 4.4.2 and was able to upgrade to 4.4.4 without a problem. But after that I used various methods to try to get 4.4.4 rooted without tripping Knox. (I didn't get anywhere with those trials.) After all that I could go back to factory settings with 4.4.4 but the bootloader indicated my ROM was custom. I didn't want this because you can't get OTA updates with a custom ROM. (At least, during my hours of trials, when 4.4.2 showed "custom" my Note 3 wouldn't OTA update to 4.4.4 - it'd download the update then errored when trying to apply it.) To get over this hurdle I finally used Samsung Kies to perform an emergency recovery (it was still pulling 4.4.2 at the time - not sure if that's still the case) then did an OTA upgrade to 4.4.4. Kies was a buggy mess to try to use, but after much tinkering I finally got what I needed from it.

You could try it, but I doubt it - it didn't work for me.

If you check out the boot loader (hold down and home button while booting, followed by volume up when advised to do so) your phone will probably indicate "system status: custom."  I'd guess that this is either the reason for or is related to the reason for the OTA update to 4.4.4 not working for you.  As long as you (or an app) haven't done anything with root which would change your ROM firmware file and you're on 4.4.2, you should be able to flash to factory default and upgrade to 4.4.4 OTA from there.

If you've not encountered resetting to factory defaults before, though, be aware you will lose any data stored on internal memory - to include any photos, music, installed apps etc.

Doing it via ODIN supposedly trips Knox (0x1). The screen you were describing was the "ready to download" screen, holding the power button down would have rebooted the device. I'm glad you got things figured out to your satisfaction.

To anyone else who runs across this, if you're in the same spot you can reset to factory defaults by rebooting and holding down the home button and the volume up button. This will take you to the correct menu to start the process. Make sure you've backed up important data, this will erase personal data. If you're running 4.4.2 and haven't done anything with root that changes the "factory default ROM file," this will reset you back to system status official on 4.4.2 and allow you to OTA upgrade to 4.4.4.

No luck towelrooting my Nexus 7 2013 with 4.4.4 KTU84P on it. It did moan about bypassing security, etc. and I still installed it. But a check after reboot showed it was still not rooted.
Yeah, I'm not quite sure where OP got his information that Towelroot works on 4.4.4.

Odd thing. After trying towelroot my AVG AntiVirus says my Nexus 7 2013 with 4.4.4 KTU84P is rooted but root check utility says it is not.
The towelroot app itself tells me "this phone is not supported" samsung note 3 sprint on 4.4.4 hope they update towelroot soon

With the new 4.4.4 update i downloaded as of last night, towelroot downloads but will not "make it ra1n". This is a problem as my email, google account for backups, and play store are all out of commision. REALLY need a fix please.
